Is there a way to manually adjust the spatial orientation/ alignment of multiple shapes on Multiple Domain SSM? Or is there a way I can put landmarks on different shapes within the same window to align them to one another? I am combining bones from CT and muscle from MRI and since they are from 2 different scans, the spatial alignment doesn’t match up.

You can assign landmarks through the Data module in studio:
These landmarks can then be used for alignment in the Groom module. Just set the alignment to “landmarks”.
